Badstuber tore a muscle in his left thigh and will have surgery in Vail, Colorado.
The defender will be out between three and four months, meaning he will miss the end of the season as Bayern seeks to repeat its 2013 treble, when it won the Bundesliga, the German Cup and the Champions League.
Badstuber missed nearly two years with successive knee injuries before returning at the start of the season. He tore a tendon in his thigh in the third round and was sidelined for another five months before making a comeback at the start of the second half of the season.
