The thrilling encounter went into extra time after the regulation time ended 0-0 in Tokyo.
But Desire Oparanozie broke the deadlock in the 109th minute, taking Nigeria to a 1-0 win after the extra time.
Nigeria will now meet the winner of the second quarter-final match between Japan and Korea to be played later on Thursday.
To reach the quarter-finals, the Falconets defeated Korea 2-0 in their group opening game, drew 1-1 with Brazil and spanked Italy 4-0.
